A scan revealed he has suffered possible ligament damage and he will have an exploratory operation to determine the extent of the problem.
Orient boss Russell Slade told the club's website: "Jake could be out for the majority of the season."
He added: "This is disappointing news, both for Jake and the club, but I'm sure he will fight hard to overcome the injury."
